👉 About The Episode: Every variant-calling pipeline runs differently depending on one early choice: how you sequenced your samples. In this season finale of the Omics in 10 series, we step away from the code to look at a study-design decision. When should you choose whole-genome sequencing (WGS), whole-exome sequencing (WES), or long-read sequencing? We cover the three trade-offs that shape the choice: genomic coverage, read length, and cost versus sequencing depth. A side-by-side comparison then lays out what each strategy captures, what it’s best for, and what it misses. WGS gives comprehensive variant discovery across the whole genome. WES offers cost-efficient focus on the protein-coding exome, which is roughly 1–2% of the genome. Long reads are strongest for structural variants, repetitive regions, and haplotype phasing. The key takeaway is that there is no universally right answer: your research question decides which variants you need to detect, and that decides the strategy. We close with a tour of the OmicsLogic portal, covering our training programs, the mentored Research Program, and the full genomics curriculum behind this series. If you missed any episodes, watch the full series to follow the workflow end to end: the GATK pipeline overview, HaplotypeCaller, VCF filtering, and variant annotation with ANNOVAR. 👉 What’s Coming Next? This is the end of the GATK season, but not of Omics in 10. More short episodes are on the way, making high-end omics technologies simple to understand. 💬 Which sequencing strategy are you using for your current project, and why? Is there a topic you’d like us to cover next season? Let us know in the comments! 👉 Ready to Design and Run Your Own Genomics Study? Our Genomic Data Analysis Program provides a comprehensive, hands-on journey through modern genomics workflows. Participants progress from quality control and read trimming using FastQC to de novo and reference-based genome assembly with SPAdes, MEGAHIT, and BWA-MEM. The program also covers advanced variant discovery with GATK 4.6 and DeepVariant, variant annotation using Prokka and ANNOVAR, and interpretation using ACMG guidelines and VEP. Practical sessions include visualization, phylogenetics, expression profiling, functional annotation, and working with real-world datasets from NCBI, ENA, TCGA, and gnomAD. The curriculum also includes viral genome case studies, data management strategies, and troubleshooting workflows, helping learners develop practical skills for translating sequencing data into meaningful biological insights. 👉 Interested in learning more?
