*WHAT IS AN InDel MARKER?*
InDel stands for Insertion-Deletion. An insertion occurs when one or more nucleotide bases are added to a DNA sequence, while a deletion occurs when one or more bases are removed. These variations may create DNA fragment-length differences that can be detected using suitable PCR-based assays.
*HOW DOES InDel GENOTYPING WORK?*
Primers are designed in the flanking regions surrounding an InDel polymorphism. PCR amplifies the target region, and the resulting DNA fragments are separated using a suitable electrophoresis method. Fragment-size differences can help distinguish alleles and, in suitable co-dominant assays, homozygous and heterozygous genotypes.
Very small fragment-size differences may require higher-resolution electrophoresis methods.
*APPLICATIONS IN PLANT BREEDING*
InDel markers can be useful for genetic diversity analysis, genetic mapping, QTL studies, allele characterization and Marker-Assisted Selection when their relationship with the target trait or genomic region has been properly validated.
Remember: detecting an InDel polymorphism does not automatically prove that it controls a desirable trait. Marker performance and marker–trait association must be validated before using a marker for selection.
*InDel vs SSR vs SNP Markers*
InDel markers are based on insertion–deletion variation, SSR markers on variation in short tandem repeat numbers, and SNP markers on variation at a single nucleotide position. The appropriate marker depends on the research objective, available resources and intended application.
