HRM Analysis in Plant Breeding | Principle, Workflow, Applications & HRM vs KASP vs CAPS | Dr. Vikas Mangal High-Resolution Melting (HRM) Analysis is a molecular technique used to screen DNA sequence variations and discriminate genotypes based on their DNA melting behaviour. It can be useful for studying suitable SNPs and small InDels in plant genetics, molecular breeding and crop improvement. In this complete lecture, I discussed the principles, practical workflow, data interpretation, applications, advantages and limitations of HRM Analysis in a simple and scientific Hinglish format. *PART 1: HRM Analysis – Principle & Fundamentals* • Full form and basic concept of HRM Analysis • DNA melting, denaturation and double-stranded DNA • Hydrogen bonding, base stacking and factors affecting DNA stability • Role of fluorescent DNA-binding dyes • Saturating dyes and fluorescence changes during DNA melting • Melting temperature (Tm) and melting curves • How SNPs and sequence variations influence melting profiles • Heteroduplex DNA and genotype discrimination • Importance of HRM in plant breeding *PART 2: HRM Analysis – Practical Workflow* • Target region selection and primer design • DNA extraction and quality assessment • PCR amplification using HRM-compatible fluorescent dyes • Role of real-time PCR instruments with HRM capability • Post-PCR melting analysis and fluorescence measurement • Generation and interpretation of melting curves • Normalized melting curves and difference plots • Homozygous and heterozygous genotypes: AA, AG and GG • Reference genotypes, replicates, controls and validation *PART 3: Applications, Advantages & Limitations* • SNP and small InDel screening • Applications in molecular breeding and crop improvement • Potential use in disease-resistance breeding • Screening candidate genes associated with important traits • Applications in heat-tolerance and climate-resilient crop research • Mutation screening and genetic diversity studies • Advantages of HRM: rapid analysis and closed-tube workflow • Limitations in detecting and distinguishing sequence variants • Why HRM does not directly identify the exact nucleotide change • HRM vs KASP vs CAPS: principles, equipment and applications • Best practices for reliable HRM assays *WHAT IS HRM ANALYSIS?* HRM stands for High-Resolution Melting Analysis. In this technique, PCR-amplified DNA is gradually heated while fluorescence is monitored. As double-stranded DNA melts and its strands separate, fluorescence changes. These changes generate melting profiles that can help distinguish genotypes when sequence variations produce detectable differences. *HRM vs KASP vs CAPS* HRM analyses DNA melting profiles, KASP uses competitive allele-specific PCR with fluorescence-based genotype discrimination, and CAPS uses PCR followed by restriction digestion to identify suitable polymorphisms. The choice depends on the target variation, equipment, sample number and assay requirements. *IMPORTANT NOTE FOR PLANT BREEDERS* Detecting a DNA variation does not automatically confirm a desired trait. For example, a variation detected in a candidate gene or linked region does not by itself prove disease resistance or heat tolerance. Reliable breeding decisions require appropriate marker validation, genetic evidence and phenotypic evaluation. *WHO SHOULD WATCH THIS LECTURE?* • MSc and PhD students in Plant Breeding and Genetics • Plant breeders, molecular biologists and researchers • Students learning molecular markers and PCR-based genotyping • Researchers working on SNPs, InDels and molecular breeding • Students preparing for research interviews and competitive examinations *ABOUT THE INSTRUCTOR* Dr. Vikas Mangal Scientist - Genetics & Plant Breeding ICAR - Central Potato Research Institute (CPRI), Shimla This lecture is part of the Molecular Marker Technologies series, covering important molecular tools and their applications in plant genetics, breeding and crop improvement.
